Are the holes there from factory?

If one was to add bushwackers, would you be able to use the same holes?

The bushwhacker "pocket" style flares do not mount using those holes. The bolts in the pockets are just for looks.
They actually mount with the same mounting points in the inner fender as the stock flares.
The stock holes for clips on the outside of the fender are then covered with the flare and not used.
