I feel a vibration when coming to a stop. I do not feel it in the steering wheel. I have even put it in nuetral awhile stopping and I still feel it. Any thoughts. It is going in next week for 5K service and warranty. I will have them look at that also.

    How many miles at purchase?

Improper bedding of the brake pads is what this sounds like...

Perhaps warped rotors, though this is unlikely due to lack of miles

Where is the vibe? Seat of pants, front end, rear axle, brake pedal?

    I assumed brake pedal...

I have the same thing, on slow acceleration from a stop too. A very subtle, seat-of-the-pants, rumble for maybe 2 seconds or less. Thought it might be tranny or U-joints, but then tested in neutral and have same thing coasting downhill from a stop and braking to a stop, still in neutral. Noticed it one other time during stop 'n go traffic where I was creeping along as congested traffic would allow.

My best guess now is a 'resonance' of the tires/lugs at a certain, specific, speed. Probably around 5 MPH.
Could still be U-joints, but with only 15,000 miles I doubt it.

Mine's an '09 TRD AC with 15,160 miles on the original BFG Rugged Trail T/A tires.

It's likely your rear drums. I've had the issue since day one and had them replaced 3-4 times and resurfaced 3-4 times. It goes away for a while and comes back with a few thousand miles. Extremely annoying.

I will try and narrow it down more. It feels like a warped rotor but no vibe in sterring wheel. Thinking possible drums. I have a second vibe that could be related, maybe not, haven't figured it out yet. I guess possible balance issue. It only has 5k miles so I expect warranty to cover it.

Just brought my 2011 in for its 30k service. I too had a very bad wheel shake when braking. Before even taking my appointment, my alignment shop I use saved me time and told me to go directly to Toyota as it is most likely a warped rotor.

He was right...both front rotors were warped. Under warranty they turned both. The service rep recommended that I ask them to adjust my rear brakes each time I bring it in for the 5k services as it keeps excess stress off the front brakes.

    Drives like a dream again!
