I have an alternator whine through my 4 door speakers in my 1998 tacoma xtra cab. I have tried a ground loop isolator and that only made it worse. I have relocated the grounds for the amps and I have sanded to bear metal for the ground they are on now. The whine is only in my door speakers and not in my subs. How the hell do I get rid of the whine?

Try to run the RCA above the carpet straight to the amps and see if it goes away. If it still there try a different set of RCA's. The problem might be in the RCA cables.

Also try not to run the RCA cables parallel with the power cable.

Okay, I'll try that. The power and RCA cables are separated but I think they are parrell to each other. Does that cause noise induction?

No. My power and ground are running next to each other and I have no noise. What kind of RCAs are you using?
