I'm deciding on the exhaust/muffler upgrade for my 09 taco and was more worried about the sound than performance. In terms of sound, does the muffler itself sound the same as the whole catback system? For example, does the flowmaster 40 series muffler sound the same as the flowmaster 40 catback system?

Not sure but check out youtube. Type in " 2006 Tacoma Flowmaster Original 40". It's a red TRD... I'm pretty sure that guy just has the muffler and it sounds SIC!!!!!!! I'm getting one next week for sure!
