flush the lines. sounds like one side might be sticking. Do you have the 4 piston front calipers? if so, you might have air in one side and not the other causeing the brakes to apply unevenly

sounds like calipers stuck or you pulled the brake line

Sounds like you POSSIBLY have a caliper sticking. Keyword: "smoking"

I lifted up the truck again and rotated both wheels. Both had same amount of resistance.

Definitely one or both the pistons in one of the calipers. My 03 4 runner has had the same problem twice. Have you been using OEM calipers or NAPA or some other brand? I had to go back to OEM to fix the problem

The rotors and pads were from pepboys. ProStop. I just took a 15 min drive and it seemed to go away. The truck still pulsates under heavy braking. Could it be my ball joints. the one on the right side is torn

What was the reason for replacing pads and rotors?
    Were they pulsating?

Could this also be the reason of steering wheel wobble on the freeway.

I've only had the truck for a year, so i haven't done a alignment yet.

Did you bleed all wheels ? & it looks like your front shock/strut bushing is toast but more importantly check to see if your truck has a recall on it for bad lower ball joints, pretty sure from '01 to '04 1st gens had an issue

I'd change them anyway, its ugly when they finally let go

Did you correctly torque the caliper bolts and are all four of them (2x each side) still there? The behavior you describe can be caused by a missing/loose bolt.
