Took it back to the dealership and they removed everything and replaced all the carpet under warranty as well as installing a new rear window seal.

Did you ever figure out the source? I have the same exact problem. Replaced the windshield and no dice. Heavy rains last night soaked the carpet again, so I'm thinking it's coming from the roof.
Checked the firewall and no water. Anyone...Bueller?

I had same problem on my 2009 but the leak was smaller and at the top of the seal. I noticed that my back seat was wet. I got some black silicone and pryed the seal back at the roof and just pushed it in between the sral and the body. I think it did the job. I had a towel that I kept on the bottom lefge of the window and was staying dry. It is some one else's problem now.

I found the source of my leak and attempted to fix it but it still leaks. Mine was the fenders ell wall had little holes into the cab and when I went through a puddle or it rained and water dripped down from the windshield it leaked it. Put some undercarriage on there and stopped most of it but it needs more coats to completely seal it up.

    Are you concerned about rust?
There was water leaking from the dome light and a lot of it! Factory original Windsheild and water pooling in the roof.
I have a 2013 that's five months old and am concerned because it obviously will start to rust from the inside out and will not become apparent until a few years down the road. I don't know what recourse to take with the dealer as the roof is structural and cannot be replaced. Fixing the seal and centre console will not fix the damage.

If it makes you feel better, the roof can be replaced .
