So I had to replace my old brake caliper, and I bought one from the salvage yard. Put it all together, an all the bolts and everything went together fine, but now that I have it all bolted up I can see the outer 1/4 inch of the pads are not contacting the rotor. Did they give me the wrong caliper, or did I do something incorrectly?

what does it look like compared to the other side?

generally speaking your should replace them in pairs, by that I mean both sides...

Wasn't there a "sport pkg" on 4Runners with oversized rotors? Do your wheels still fit?

Well I just replaced the pads and rotor on the other side, but the brake pads the PO put on this side weren't installed correctly and they wrecked the slider pin carrier and that is why I am only replacing this side right now.

To answer your question though: on the other side the outside edge of the pads line right up with the rotor

Yes the wheels seem to fit, I only test fitted though. They look like bigger calipers, I'll have to call the salvage place tomorrow I guess
