07 JBL - upgrade just speakers and sub / amp?

So I'm curious as to how the setup is on my truck. I have an 07 Taco with a JBL system and sub. I upgraded the deck to one out of an 09 with MP3 a year or so ago, and I want to keep that deck. But I want to upgrade the speakers and amp / sub to aftermarket. I already have a 4 channel amp out of a previous vehicle I'm going to use for a new set of components in the front and a new 10" sub (I'll either disconnect the rears or run them off the front channel with the components as I don't want to get a 2nd amp).

Does the JBL amp at the sub box power all of the speakers in the truck, or JUST the factory subwoofer? I am not afraid to bypass everything and run new wires, but it makes life MUCH easier if I know if I'm running the wires from the deck or from the sub to the rest of the speakers. I've searched threads high and low and can't seem to find anything about just upgrading the speakers and amp / sub.

I just upgraded my jbl system and yes everything is powered by the jbl amp. I ran new wires to all the speakers.
