I can't seem to find a good source for information on the 2.7L engine and any changes that may have been made to it over the years. More specifically, is the 2.7L engine the same in the 2001-2004 Tacomas compared to 2005-2010?

no. the 2.7l 3RZ-FE was used with 6 lug trucks up until 2004. All 05+ trucks have the 2.7L 2TR-FE.

So, how does the 2.7L 3RZ-FE compare to the 2.7L 2TR-FE as far as mph and overall performance?

it's hard to compare because they are in two completley different trucks. the newer trucks are much larger than the older ones, but the new engines do have a bit more power than the older 2.7s and they do feature vvt-i

    3RZ-FE - 2.7L (2693cc)

    DOHC
    16valve
    bore 95mm
    stroke 95mm
    150hp at 4800rpm
    177ft-lbs at 4000rpm

    2TR-FE - 2.7L (2693cc)

    DOHC
    16valve
    VVT-i on intake camshaft
    bore 95mm
    stroke 95mm
    159hp at 5200rpm
    180ft-lb at 3800rpm

The main difference between these two is that 2TR-FE has VVT-i and most likely the ECU is different bumping the hp/tq little bit for the newer 2TR-FE

Thanks, they should be fairly comparable considering the weight differences in the chassis.
