This is a good thread for learning some new things ... I have a 2012 w/ JBL & Entune and wanted to only upgrade my speakers too.

Check out the stuff on *********. They've got the adapter brackets for whatever speakers you want. They also sell packages with speakers included.

I have a 2004 Silverado with a base head unit. I replaced the OEM speakers with Kenwood Excelons and the difference is night and day even without an amp. I still would like to get a powered Bazooka tube for that truck but just a speaker replacement did wonders. At least in that vehicle the speakers were much more of a limiting factor than the head unit.

I did the same with my Honda Ridgeline. I replaced the stock door speakers and tweeters and kept the stock sub. Added sound deadening with a noticeable difference. Not audiophile quality, but significantly better sound. Plus the truck was quieter. Not sure if the same approach with the Tacoma JBL speakers will work as well. The stock Honda speakers were crap.
