I have 2.7 liter Trd sport. About a month ago it started missing when starting. Spark plugs were replaced. Continued to miss then check engine light came on. Code was #1 misfire. Mechanic swapped #1 &3 but still showed # 1. Put in new fuel injector. Continued to miss but on 2 occasions it ran ROUGH with no response while pressing gas. Replaced all coils boots. #1 valve spring cleaned and had to replace spark plug that was 3 weeks old. Still missing when starting and still throwing #1 misfire

    Any help is appreciated

Were the boots wet? Why did you have to replace the one spark plug?

Mechanic said boots were shot. He also said the spark plug was shot as well and it was only 3 weeks old

The miss was more prevalent on starting?
Did you replace just the coil boots, or the coils?
    Are you loosing coolant?

I’d start with an inspection of #1 cylinder after sitting over night.
Look for signs of coolant in the cylinder.

A compression and/or leak down test wouldn’t be a bad idea either.
Along with a cooling system pressure test.

More prevalent on startup. Replaced coil boots only. Not losing coolant. Mechanic seems to feel like it’s a valve issue but not sure. Should I replace the valves?

Did you swap the the #1 coil to a different cylinder?
    Or just swap the plugs?

A compression and leak down test is probably what I’d do next.

    I doubt it.
    What was the actual code?
    P0301 or p0351?
