The tweeter and woofer are just wired in series. I'm not sure what you mean by "phased". Tweeter adapter needs to stay in to complete circuit otherwise you get no power at woofer. Other that that they aren't already crossed over. The stock tweeter and woofer are receiving the same signal.

The factory tweeter isn't really even a true tweeter.

I'm posting this at the request of packrobottom in response to a PM he sent me regarding wiring aftermarket speakers to the factory system...

The "tweeter" (more of a "mini midrange" IMO) on a NON JBL Tacoma system is protected by a "cap" soldered inline (the little black cylinder on the tweeter basket) and the Focal speakers that weendoggy used (iss 690) also have integrated crossovers built into the tweeters so they are capable of being wired directly to the factory wiring as he did however if you are using component speakers with outboard crossovers you must use those to protect your new tweeters (if you remove the factory tweeter and install an aftermarket tweeter directly to the red/black wires without some sort of protection ie an appropriate cap inline or the passive crossovers provided you run the risk of making your new tweeters paperweights since they will be getting a full range signal they are not designed to play).
Side note: Some component speakers with integrated crossovers have them built into the mid basket so you cannot wire those tweeters directly to the factory tweeter wires.

Some aftermarket passive crossovers also provide level adjustments as well as phase adjustments between the mid/tweeter to help "blend" those speakers especially when they are separated as in the Tacoma however if no phase adjustment is available you can try reversing the + & - on one or both tweeters to help them blend (it does not matter which way the wires go, it only matters which way sounds best to you!)

Wiring aftermarket component speakers with outboard crossovers to the factory NON JBL headunit how packrobottom mentioned will work fine however you can eliminate the wire adapters by just connecting the red black/wires going to the factory tweeter into the new passive crossover input (leave the gray plug connected as mentioned and tape the original 6x9 plug out of the way so it doesn't rattle). When using coaxials up front I just connect the red/black wire going to the factory tweeter directly to the new coaxials (I tape the factory 6x9 wire aside as above and leave the factory tweeters disconnected).

BTW, the JBL system wiring is entirely different as the tweeter protection/crossover is done electronically through the external amplifier. You "could" just connect the new tweeter/midrange directly to the original wiring in this case however I have no idea where the crossover points are set so I doubt you'd get optimum sound from them. In this application where the owner wants to keep the factory JBL headunit I will add a small amp and "sum" the signal from the factory amp so I can get a full range signal to the passive crossovers.
