my shocks are going bad but i dont have the money to buy everything for the lift I want. now I have a 2.5 inch spacer kit up front and the shocks im going to get are bilstein 5100 can I set these at zero to have the same ride height? or would that damage the shock?

you'll be fine just make sure they wont bottom out, usually you'll hear it if its bottoming out but i dont think that would be a problem

If you put your stock coils on Billies set at 2.5" you would have about the same ride height you have with the 2.5" spacers. Then later you could replace the stock coils with Eibach or OME coils & set the Billies to 0" or .85" max.

You think the ride would be a little better if I just set the billies 2.5 and took the spacers off

With the billies at zero and the spacers on there, the ride would be about the same as with the billies at 2.5 and no spacers. It's just redundant to have the spacers on there because the 5100's preload the spring themselves.
