The flange needs to be level. The tile does not need to be (and very rarely is) perfectly level. You get your flange level, put the wax ring on the toilet, place it down, secure it with bolts, shim it, poop in it.

You can always poop in it earlier but it makes for a pretty crappy install job, so I normally leave that for the last step.

You can put a double wax ring on there... but two wax rings and stack them on top of each other. This is after you secure the flange.

You’d only need to double up if the flange is too low. I don’t like doubling up tbh...you can get extra thicc (giggity) wax rings

As a certified red seal plumber in alberta we are not allowed to drill through or notch the joist unless a framing inspector approves or it is approved from the joist manufacturer and x distance from each end and directly center. smaller lines for electrical are allowed but bigger holes have different rules. some drain kits from hd like the copper ones will sit a bit lower.

I am a plumbing inspector in New Mexico that said, notch the floor joist JUST enough to lower drain.
If your worried about strength then gusset joist on both sides with OSB or Plywood.

You could double the joist then notch or bore it to lower the drain.

It's not that difficult. .. drill the hole....which will lower the pipe....but first......if the joist needs extra support 3/4" plywood cut to the size of the joist..extending out...to the load bearing points ..glue it and screw it to the joist ...then drill...lower the pipe...make sure u have a p trap...as mentioned....

Just cut 2 inches of the floor joist out or drill a 1 1/2" to 2" hole and repipe the waste and over flow .
