Yea it's mainly the reverse switch, clutch safety, and clutch cruise switches, the speedometer works differently on auto and manual but since your going from auto to manual it should still work with no modifications.

Here’s what I was sent from @JustDSM. This was to program the immobilizer to the M/T computer.

Ok, thanks for the info SparkyIX. I was following along on your swap. Ill grab this ECU and give that process a shot when I get to that point, I dont think I will have to have the Vin re-wrote if do that process.

Yep that's it, ideally you should get the correct VIN written to the PCM as well but it isn't a necessity.

I tapped the yellow IGN wire on the NSS -> to the reverse switch on m/t trans -> then output of reverse switch to the red wire on NSS. You may have a hidden connection around down there. I’d check when you pull the trans.

OK thanks ill take a look around, would be sweet if there was. Only other issue I see popping up is the line to the slave cylinder. I have most of the original stuff from the truck the transmission came out of. Only issue is they mangled it all up. I have the brackets and soft line along with the accumulator (not planning to install that). I found some part diagrams but they show multiple parts under that same diagram number. I either need to go in to my local dealer and have them grab the parts if they have them so I can physically look at them or to have a stainless line built. I guess I could build my own hard line too. Hopefully I can find the pin that connects the brake booster push rod to the pedal. When I removed it I some how lost it in the cab. Of course the parts diagram doesnt show the pin.

I personally just went with a stand alone clutch system. Fluid resi on fender to the clutch master. Clutch master out to the hydraulic bearing. I used one small oem hardline to connect to the steel braided line to the bearing.

yeah that pin is tiny, the cylinder with the metal locking clip yeah? I had the same issue, it’s there trust me.

I'm not quite 100% sure, but from my reading, the 6speed uses a front drive shaft that is 1" shorter than the rest of the 4wd tacomas but the auto front shaft seems to work.
I believe you may need a spacer to retain your DCLB rear drive shaft.
Or if you have a DCSB/ACLB 6speed drive shaft, possibly use the front half of it and Rear half of the DCLB shaft.
I will link your thread to mine hopefully help with anyone tackling the project in future

Yea I have the reservoir/bracket/cap/float on order. Should be here around the end of the week. Yes that damn pin was stuck so I used a flathead to pry it out and it shot out somewhere haha.

Thanks it’s great to have these links to help others out in the future! I have the manual front shaft so I’m good there, though I think you’re right the auto one would work. You make a good point about the front shaft section from an access or double cab. I think the front section of the rear shaft would need to be shortened roughly 1”. Would be cool to get some measurements on an access and double cab short box drive shaft.

Well made some progress tonight, my brother in law gave me a hand. Just need to pull the cooler lines, couple exhaust bolts and the cross member bolts and out she comes. Toyota went overboard on the tightening of some of the bolts when they replaced the transmission a few years back. Some of the bolts required a stripped bolt head tool just to get them to come out as they would just round from being over tightened. Hoping to tinker on it a little after work this week and hit it hard this weekend.

You could also use the manual transmission from a 3rd gen which doesn’t have the issues the 2nd gen man trans was plagued with

Thanks! I picked up a transmission a year or so ago for pretty cheap, should I have issues down the road I would defiantly be on the hunt for a 3rd gen transmission.

Does anyone have a factory manual truck that might have the center console out of for some reason? I would like to get some measurements for the shifter hole instead of just winging it.

I have an '05 MT with a new boot that pops out super easy which I've been meaning to glue in from behind after removing the console. But could be months before I get to that and you're moving fast here.

Well if you get ambitious feel free to grab some number haha I am hoping to cut the hole before the 6 speed goes in (planning for this weekend). I have a buddy with a manual 06 I am sure he would not mind getting out of the house for a few hours so I could take some measurements.
