There's a rubber seal on the exterior of the lower side of the two back sliding windows on my 2000 Tacoma. It fits snuggly into a slot on the outside of the sliding windows. It came loose a few years ago, but it appears to be mostly cosmetic as the window has never leaked or maybe it's to keep dirt, leaves or other stuff from accumulating in the slot.

I've still got the rubber seal, and I want to glue it back into place. What type of sealant is best for this job?

Depends on what you need to do
    -seal
    Or
    -attach

appears no leaks so you need to attach/glue

    pretty sure outside is black
    So
1- expensive is black gorilla adhesive
    2- cheaper black mirror mastic
(What holds your bathroom mirrors to the wall…..those 4 small plastic clips don’t do squat)

At least on my '02, that piece of rubber isn't supposed to be glued in - it's friction fit. If it's simply shrunk due to age some sort of vhb tape on the bottom or back side where it lays against the window frame would work.
It's purpose is to minimize the amount of water flowing into the bottom channel when it rains - it makes the water flow directly off the glass, across the angled top of the rubber, and down the back of the car. There's (I think) 4 tiny drain holes in the bottom that let any leftover water out. 2 in the bottom where that rubber sits, and 2 inside the truck near the end of the sliding track. If overwhelmed with water (heavy rain, car wash), the track will overflow into the cab but you won't see it due to the plastic trim and fabric backing board. Makes for a great-smelling soaked carpet!
