Bed mat + Tonneau Cover

    The bed mat crushes/fold up the water drains on the Tonneau cover.

    what did people here do to solve that? cut holes in the bed mat?

    Drill holes higher up in the front, or side of bed. One inch or so above bed mat/bottom of bed.

    you can just drill anywhere on the bed? i thought those drainholes were for that specifically?

    Yes, but be careful not to drill into fuel filler holes/wires/fuel tank. Some have done that. Checkout where you drill new hoes. Holes in bed from factory are there for drainage with no cover. Even with bed cover you will get some water in bed, so you want the factory holes free for that drainage.
