Another dumb question maybe... 4.88s.. Is that replacing a gear in the transmission? Thanks. And if so, what does it do for the vehicle. About to do some googling..

It’s the gears in the front/rear diffs think of a 10 speed going up hill the less gear you have the harder time climbing lower gear Is easier same principle. So stock your 3.90 with auto 4.88 is a huge improvement and maintain OD hwy crusing

So I guess the consensus is that the stock gear ratio is too low on the 3rd gens? If I were to switch to 4.88's what would I notice different? Sorry if this is a dumb question. I'm just not familiar.

Not dumb at all, you can expect better application of power/torque ie less down shifting, better acceleration, higher rpms on the hwy.
For example my 15 came with 3.73s and I put a bunch of stuff on it and it became slow and wouldn’t cruise on the hwy in OD. Added 4.56 and not it accelerates like its stock can maintain speed on the hwy but crusing 70mph went from like 1900 to 2300. My mpg has increased slightly with it but the drivability is night/day difference.
    However it’s a costly upgrade.

Now for a dose of truth.. Towing an almost 4000 lb. boat you will need to lock it in 4th gear and keep the RPMs above 4500 for it to maintain a highway speed. Neither an exhaust or an intake will change performance on any fuel injected engine without a tune. It will always adjust to factory specs built in the computer by Toyota to meet EPA settings. Toyotas are cute little trucks, nut for any real world towing ability, on average you need a 1/2 ton with some balls. TRD Gen aint it, but good luck with your truck.

I just noticed yours is a standard:anonymous: I believe they come with 4.30 gears I’d just do the ovt tune to begin with or a pedal commander I don’t have to much experience with this but it increases the throttle response/sensitivity.
Here’s a quick run down on it.

Fully loaded my boat is 3,500lbs which is below my vehicle tow rating of 6,400lbs. But what youre saying is the tune would help me achieve better speed in 4th while towing on the highway? My trailer (like most) is rated to go up to 55mph.
