    just don't know if it's going to be better to fill in just the spots or sand the whole section.

    If it were me:

    #1 I wouldn't touch it unless it was with Line-X/bed liner or I had sliders. It's such a waste to risk having to do the work again.
    #2 Once I was ready, if I wanted to paint it I would wet sand the whole area and do a complete repaint. I would look at the cost of doing it yourself as well as your time (as I imagine you will need to either get a sander if you don't already have one or prepare for hours of sanding) and then maybe get a quote from a body shop. I'm willing to bet around $600 for a repaint job. So might be something worth paying someone to do.

    It looks like it just goes to the primer, which is good, but still will be time consuming to paint. You may be able to get away with just touch up paint too provided no metal is showing. If any metal is showing I'd sand and repaint to protect from rust.
