Thoughts on Bushwacker fender flares for a 2016 TRD Offroad? TRD off road already comes with black fender flares and the dealer wants $1300 for Bushwackers installed. That seems stupid to me as they are only $500 for the product. Will the stock fender flares work fine with my 3 inch lift and slightly bigger tires?

Your stock fender flares should work just fine. It really depends on what you mean by "slightly bigger tires". Also depending on what your state's laws are regarding your tires sticking out or wether or not they are enforced at all. In reality lots of people here have had no problems putting 285s under their trucks with a 3" lift and stock flares. Don't over think it.
