SnugTop Hi-Liner DynoLock Tailgate Lock Seatsavers for rear seat (dog!)

Getting a canopy on my 2010 Tacoma. So what's the best option? Leave the removable rail caps on or take them off. I would appreciate any thoughts or experience.

FYI the canopy is SnugTop Hi Liner.
