Swapping my frame and this guide says to "drain clutch fluid and brake fluid". I figure this means empty out all the hydraulic fluids from the system rather than a typical bleed. Is there a best way to go about this to save some time and energy when I put the truck back together and need to actually bleed these?

I don't think it really matters. In the grand scheme, the extra few minutes for a complete bleed is nothing compare to the entire project.

I wouldn't bend over backwards trying to save every drop.
