my old jeep did that because of the drain plugs under the floor board. I couldn't find any type of drain holes when I lifted the carpet. I tried the dryer sheet trick and that didn't help.

Do you have rain guards on your windows? If so try cracking the window open overnight.

It depends, and has less to do with the rim and more to do with the tire. I don't know about the 3rd gens, so everything that follows will be 2nd gen. There were at least two different stock alloys to start, a 16 and a 17. Both will fit any 2nd gen with no issues. However no 15 will fit a 2nd gen (won't clear brake calipers) and some aftermarket 16s won't depending on design. Also, width is semi-independent from diameter. For instance those 2nd gens are 16x7 and 17x7.5. The Xrunner came with 18x8. The FJ TRD wheels I run are 16x7.5. What matters on rim width is if the tire has a range that includes that width. Generally, the larger the tire the wider the rim you need. As for diameter, again it's mostly what tire you want to run. Some tire models or sizes only come in certain rim diameters. If you're keeping roughly the same tire size, then changing rim diameter affects how much sidewall you have. I believe the 2nd gen Sport and OR came with the same diameter tire so the difference was in the sidewall for the two different rims - ie 265/65 on the 17s and 265/70 on the 16s. Obviously you can't run a 17 on a 16 rim and vice versa.

Lifts and spacers are directly related to tire diameter and rim backspacing. You generally add spacers if the tire/rim combination you put on is too wide/close to suspension - most specifically the UCA. Doesn't matter if they're 16s or 17s, just what their backspace is. Lift is for stuffing bigger tires but clearing wheel well (so is cutting, as too large a tire will rub on the back of the fender and cab mount when turning) and possibly increasing suspension travel.

What people do, or need to do, depends on what they're trying to do. The parts can/do affect each other, so there's no one answer without knowing the total picture of what's changing.
