Well the other day I went to "set" my command start (put in neutral, pull ebrake, take key out, then close doors) and usually the truck stays on for an extra couple seconds to let me know its set, but it just straight shut off after taking the keys out. Also when i hit unlock, or lock the side marker lights dont light up like they used to, but the doors still lock/unlock.

Question is could there be a fuse blown? or something unplugged??

Get rid of that Walmart brand and buy a quality remote starter like Compustar or dei. The Compustar functions just like what you current have but is a much more solid product and they have excellent customer service...

My bad, I thought you were meaning auto command start. If you have a compustar with those symptoms, i think your in valet mode. Compustar stuff is usually a good choice but you need to stick to the higher end of the product line whereas dei stuff is good all across their lines.
