Confused...Toyota used more than one valve cover for the 2.7's?

I cannot speak to the differences in engines. I'm pretty sure the blocks themselves are exactly the same but some of the bolt on items, like valve cover, intake, etc might be different. I believe the ECUs might be different too because of the more stringent emissions standards. That's a tough one though.

    There's a 2.4 and a 2.7. Might be a difference there.

It sort of depends on what ecu and harness you are using also. If everything is from the donor engine, then use the donor coils. If you are using your old harness and ecu, then use the old coils. I wouldn't mix and match cause one has 2 coils in wasted spark and one has 4 coils. You don't want to have to deal with mix and matching.

If you are using all your old harness and ecu, then try sticking your old coil in the new engine/cover. If it fits you're good to go generally speaking. I don't have a 4 cyl motor to test it for you. Usually Cali spec engines have an extra vsv or so and maybe an extra o2 but it should work for the most part with your old ecu/harness.
