Some people use a fit kit from yakima or thule.
It is like a cleat that a tower will snap onto, low profile when it is off.
Usually they use the rubber strips to hide the channel for the factory rack
    fills in the channel.
Trucks without the factory rack have rubber strips.

Here is a pic of what I am talking about.
    This was another guys pic

Do those actually work with the factory mount holes?

That looks like a thule bracket...same one I had on the cap of my last truck.

I'm wondering if it lines up with the factory holes (if there are even two I don't even know what it looks like under that rubber strip) I'm not sure Id like to put extra holes in the roof of the cab.

There is also the whisper bar that looks pretty cool and might work well.

I'll sell my roof rack in exchange for the strips! Don't like I either.

    Under strip pic same guy

This is what under the strip looks like for the guy who did this application.
These pics were from Toyota Nation a loonnnggg time ago, a guy there added the thule fit kit TK1 which is the cleat.
Another thule part, a tower, snaps into the cleat, making it modular.
I do not know if it matches up with the factory holes.
It was done by a guy with like 9 posts at TN search ladder rack
I believe a few here have adopted a similiar project.
Maybe search rubber strip roof mounting holes.
I myself used a standard thule 400 XT towers and a fit kit for the doors on my DC.
Had that on for almost 5 yrs with no issues or damage to the truck or door seals.
It was easy to remove but never bothered.

Here is another option for mounting looking through the threads for pics,
