Since the bed is composite, can you drill into it? Also if I want to attach something to the side what type of screw should I use? JUst want to attach some fishing rod holders.

Yes you can drill into it. Regular nut and bolt if it is somewhere you can get to the otherside, self tapping screw, or plusnuts.

I would still use a metal screw. Also--i have that bed cover---looks and works great. But don't go with katskin. Find a local upholster. I got my entire truck wrapped in leather (including arm rests) for $1000. and its the real deal instead of leather covers.

You should be able to thru bolt your mounts if you put your mounts within reach of the cubby holes. You could also remove the storage boxes to gain access behind without having to get up underneath the truck.
