Just swapped my 2.4 engine with 277,000 miles( blown head gasket) for the same. bought a used engine with less mileage.
Everything hooked up back as it was but not getting any spark.
The truck,1997 extra cab has a dealer installed kill switch that worked fine and
    still works I guess!( Audiovox, PurSuit Mod.# pro-94bt )
Can't find the paper work to see if there is some kind of reset or?
I went through the standard procedure for activation / deactivation.
I'm getting 12 volts to the distributor and I swapped coils for a known
    good one.
I'm getting fuel but no fire. May be this is the cause, I don't know!

Did you attach all grounds? That is a typical cause after a swap.

There should be one grounding the block to the frame, and I believe another one near the back of the motor attaching to the firewall.

I don't know what the kill switch is wired to I suppose I should track that down!
Duh. But I didn't want to get into it as it worked fine before

If you're getting fuel then it must not be connected to the fuel pump, which is a pretty common way to do a kill switch. Maybe it's connected to the ignition wire?

I'm going to trace the wire.
    More on this later!

Here's a picture of the demon from my 1999 model. This is the "Gulf States Toyota Alarm" system. It's not a kill switch but a full alarm and immobilizer. This may be different for your truck.

To reset the system, I disconnected the battery, then removed the red 10a fuse, then reconnected the battery, turn the key on, then reconnect the fuse. I managed to clear the system. There is a routine that you go through by removing and reinstalling the fuse to reset the system.

Are you getting spark? You said the coil has power, spark & fuel should be starting then unless I'm missing something else.
