I have a large number of these chipped paint/rust spots around my windows and doors on my 2011 2nd gen tacoma(super white). I am hoping to find a way to fix this without an expensive repair by a professional. I did go ahead and buy the Toyota 040 touch up paint pen (https://www.amazon.com/dp/B0060BELNA) - My friend recommended that I first clean the surface and then use a clay bar to rub on the surface/prep it and then paint it. Hoping for any guidance/tips on the best way to make this repair as I am not very experienced with waxing/paint/sanding etc. Thanks in advance!

Unfortunately, you have more than a simple touch up problem. You also have a rust / corrosion issue. If all you do is clay, then apply touch up paint, the rust will come right back. I would seriously suggest talking to a body shop you can trust about refinishing that area. That's the only way the problem won't get a lot worse.

Thanks for the tip on that. I was really hoping to do it cheaper (doesn't need to be perfect) - What if I clean it well, Use Adam's Iron Removed all over the vehicle to get all that rust off, then use some fine grit sandpaper on the parts where paint is chipped, prep with Isopropyl, and then do a couple coats with paint pen? Seems like that should work?

the rust needs to be taken down to clean metal and some new primer applied
Iron Out is for getting iron dust out of your paint not removing rust from metal

An 11 so all the clearcoat will be soon start to peel on roof, hood, and all horizontal surfaces under the windows, over doors, front fenders etc if always outside. If garage kept you have more years.
As others said you have to sand rust off and use some rust reformer paint/primer then repaint - you can order white spray online to match then some clearcoat over it.

Unfortunately, no. As has already been stated, you need to get down to bare metal, neutralize all the rust, then clean, prime and paint if you want any hope of the repair lasting. And a brush repair with that much work is going to look awful.
