So I've had my 98 taco for a little over a year now and my brake pedal has been an issue. When I press the brake pedal pretty quick and hard, like when a green light goes straight to red, the pedal becomes hard. It will go back to normal after i press it normally but sometimes it'll stay hard for a few more presses.

The truck has 215k miles on the body but the new engine has 40k. Not sure if a cylinder is bad or brake line is clogged?? Maybe the master cylinder is going bad? The fluid level is fine and looks clean. Any info would be appreciated.

sounds like a booster/check valve issue. With the truck off, press on the brake pedal 3 or 4 times to bleed of any residual vacuum. Release the pedal. Lightly hold your foot on the pedal and start the truck, the pedal should fall just a little. If it passes that test shut the truck off and you should get 1 to 1 & 1/2 assisted pedal depress's then is should get hard. When the truck is running take some pliers and compress the vacuum line that goes to the motor, do the RPM's drop? There should be a vacuum check valve where the hose enters the booster.

I'd say booster or check valve. To test check valve blow into it from the booster side after you take it out. If you lifted, you need the bpv bracket. Mine got worse a year later after I lifted the rear a bit.
