Guys, my Tacoma shift very rough between 30mph and 40mph when I drive the truck in D. I can feel the tranny jerking upshifting and downshifting sometimes if I stay around those miles and it's annoying. But if I change the shift to 4, the tranny shifts softer and I don't feel any hard shifting like when is on D. I don't really know what is the difference between D and 4 and if I can drive the truck in 4 all the time without damaging the tranny. Some help will be appreciate it!

Sounds like your transmission is already damaged

You can drive the truck all day in 4.
Driving In S mode only allows the transmission to shift upto that gear. So driving in s4 means it will redline and still not go into 5th gear. The 5th and 6th gear are overdrive meant for speeds above 50 mph.
    So 5th would be 50 to 70 and 6th 70 to beyond.
Driving in s mode the truck doesn't learn as it does in D mode

Maybe I exaggerate a little! It's not really happening all the time! Sometimes the truck change smooth.

Good info! Thanks man! So when I drive in 4 should I stay below 50mph or it doesn't matter what speed I reach?

Whatever 4th gear will top out at. Yes below 45 stay in 4th. Get on the highway/freeway put it in D or knock the gear selector forward for appropriate speed.

4 for the city D for highway speeds and above is my rule of thumb.

I would actually suggest you get your transmission fluid level checked by someone who has experience with these new generation Toyota transmissions. It somewhat sounds like you may be low if you are gear hunting as much as you say and if the transmission is as jerky as you say it is. Some gear hunting is normal for the shift logic on the 2nd gens, especially on inclines during highway runs but if you are gear hunting on flat ground at random, yeah... fluid level is highly suspect if so.

The problem is that you know what they say when the truck has being modified.

I imagine seen the idiot at the dealer saying; "Your transmission is acting like this because the truck is lifted" Jerks!

The drive train warranty specify that the Truck have to be without any modification to be covered.
