Help Hardcoding Subtitles to Movie Files

Can anyone suggest a program to use to hardcode .srt files onto .mp4, .mkv, or .avi files? I've tried using Handbrake and VLC to do it, but it never works. At this point I wouldn't even mind paying for a program.

Any help or tips is greatly appreciated
