The alternator is fine. The water didn't go through the intake. But I'm worried about possible water in the engine through the exhaust from the truck shutting off while still in the water. I'm running a compression test in the morning. I'm also checking the fuel for possible water as well in case water might have gotten through the fuel vent.

Also, the only codes that popped up had to do with the maf sensor and I replaced it. Still the same issue.

I don't know if anyone mention this yet but there's a possible you short out the electrical system somewhere since some of the wiring are exposed to the elements. I'd clean and dry out every single connectors and any exposed wiring also.

So what's it doing now, crank crank crank and not starting?
Are you sure you see and smell fuel? Sounds like you got something wet that is preventing it from starting. One of many electrical control units on our trucks.

Unless you put some serious time and effort into water proofing, breather relocation, etc. you will be limited to the same fording depth as stock. Just with peace of mind for not hydro locking and better air quality (snorkels were invented to grab clean air, not ford water)

As long as your intake manifold was well above water level as the pic shows, the water will not climb up into it from the exhaust.

Drain the gas and replace with fresh stuff is something I'd try.

Replaced the gas and it wants to start more than it did before. It kind of started last night, but didn't stay on without me holding the key turned all the way for more than a few seconds. A mechanic friend of mine thinks it might possibly be the starter gone bad. Since it is on the side that was tilted under water. So I'll be taking it and getting it tested.

I dunno about the starter, it seems to be doing it's job. Once it starts, does it remain running?

You might have to bite the bullet and let a mechanic look it over. Best of luck, I'll be following this .

May be secondary but, as soon as you remedy the issue, may as well check for water intrusion in the rear diff to be on the safe side.
    Best of luck.

I bet there are more than a few snorkle owners that were surprised to find out the snorkle didn't save their ass in 4 feet of water.
