Intake sound different with manual transmission?

I recently switched from a 2013 TRD Sport with an auto transmission to a 2014 TRD Off Road with a manual transmission. The two sound much different while driving. Has anyone else noticed this? The manual transmission truck almost sounds like it has an aftermarket intake on it. I popped the hood yesterday to see if maybe something in the air intake system was loose, but couldn't find anything that looked wrong. The noise is most noticeable on acceleration, but can also be heard at idle (barely), or when stopped and revving the engine. When I picked it up from the dealership I just assumed it was different because it's a manual, but no other manual transmission I've driven in the past sounds this dramatically different than it's automatic counterpart. Anyone have any input on this?

Edit: When stopped and revving the engine, it sounds the same whether the clutch is engaged or disengaged which leads me to believe that the sound I'm hearing is from the engine, not the transmission. Also from sitting in the drivers seat, the it sounds like it's coming from the intake.

I switched the opposite. Had a 2011 offroad 6 speed, and now a 2013 sport auto. One thing that I definitely noticed was how much more quiet the engine in the auto was. Not sure why. I'm not sure if what you're hearing is the same.

One thing the auto doesn't do that the manual did is the radiator fan blows really loud for the first 15 seconds or so after starting. It's quite loud. The auto doesn't do this. Maybe all the newer ones don't, not sure.

Sorry, I've been meaning to respond to this but have kept forgetting. Thanks for the input! I guess I'm going to live with the noise until the first oil change, and then hopefully they have another manual trans equipped truck in stock I can take for a quick ride and see if there's a difference.
The amount/duration of fan noise at startup seems pretty similar between the two trucks I've had.
