Keyless entry. What is telling it the key is on

I have the "standard issue" Karr 4040a keyless entry system in my 05 DC pre runner. Added a remote start which feeds the IGNITION/SWITCHED input to the Karr to "trick" it into thinking the ignition is off while the remote start is running to allow the keyless entry function to work.

My problem is the Karr unit still doesn't function with the ignition on and actually won't function until I turn the ignition off AND pull the key out. This makes no sense to me considering the Karr isn't tied to the ignition or the key at all. I've even completely disconnected the SWITCHED/IGNITION wire from the Karr and it still somehow knows when the ignition is on OR the key is in. I've tested the ignition wire and it is NOT getting a positive voltage.

    Rundown:
Karr has no connection to ignition and still doesn't function with ignition on.

Ignition wire being disconnected has no effect.

Keyless won't lock OR unlock until ignition is off AND key is removed.

This is a major problem for me considering my key doesn't open the doors. Keyless remote is the only way to unlock the doors. If I use the remote start, I can't unlock my doors.

To be clear, the Karr system has minimal connections to the vehicle.
    Constant +
    Ground
    Parking lights
    Horn
    Door trigger
    Door lock
    Door unlock

Those are the only wires hooked to the unit. How the hell does it know when the ignition is on??

I guess my main question would be: How do I get keyless entry to work WITH the ignition on?

This can't be a rare problem, but I can't seem to find any posts with a solution. I'm assuming anyone with a remote start and factory keyless entry has had to deal with this? Or does everybody use a key to enter the vehicle when they use remote start? Seems kinda inconvenient.

Well I've found my problem. What I thought was my keyless system was actually an add-on ALARM to the factory integrated keyless system which as far as I can tell CANNOT be tricked or wired to work with the ignition on. It's actually built into the damn fuse box.

Soooo, my wife's brilliant idea was to wire the remote start trigger to the UNLOCK wire so it starts if I unlock all doors twice. I lose the ability to remote start with the vehicle secured, but at least I can still get into the truck. Problem solved.
