I work for a new car dealership, and the company that does our interior work quoted me $850.00 for front, back, and doors.

I know my 09 Taco has built in air bags to the side of the seats. How does the seat covers conflict with the air bags?

On the set I saw installed at the dealer, the side bags were still there, the tag was still stiched into the leather at the seam.

yes, they are not a cover (katzkins) it is a replacement and should not interfere.

    Pretty much stock
No, you take off the cloth covers and put those on with new hogclips and it becomes your new seat....they arn't covers to put over the stock seat cover, they replace it.
