I tried putting on new shocks on this ol leer cap (that were slightly too tall) and I heard a snap and found this new crack after inspection.

Yes I know I should've thought that one out. But did I? no.

Now I'm worrying about the whole window assembly snapping off after enough potholes, considering it's already sagging and cracking from the initial damage

Not sure what happened from those pictures, but those slide right out
Should have a screw and a stopper in the cab side track, take that out of either end, take off the gas shocks, open most of the way and slide it out. You can get a better idea of what damage is done. You can also replace it, should be just riveted on

in the 90s, i once left my leer back glass open and backed the truck up, where the leer back glass door caught on the open garage door, forcing it open even more with a crack sound.

bent the door frame, kind of like yours. i paid $230+ for a new back window install at the leer dealer.
