To eliminate all possible sources of error, I replaced this Rear Diff Fluid.
Tried new oil, 3 qts. of 80w-90 Castrol Dino Oil + 4oz of Champion brand LSD additive
new vs. old oil, after ~2k miles since change:
    IMG_5366_2d6f52ba908c1b9136e24eb123e5e068daed7c6b.jpg
    1. Went to mall parking lot, did many, many figure 8s.....diff made no noise.
    2. After driving around after that, sometimes diff would make "whump, whump" sound, sometimes it would not :notsure:
    3. at this point, i'm done worrying about it. if the diff explodes, its under warranty and i did the recommended maintenance so there should be no liability on my part.
    4. last thoughts: a) maybe the clutch packs in the diff are still working out the old and working in the new b) eh, fuck it.

i hope this thread at least helped someone else

Mine did this for awhile too. At first, I thought it might be a bearing problem in the front. I put in Valvoline Dino 75w-90 and only 4 ounces of "Trans-X additive. After about 9k miles it doesn't seem to do it anymore. I wonder if it's because some of us are putting in 75w90 instead of the 80w-90 that every manual I've looked at calls for in this diff?

    my manual explicitely states 75w-90
maybe its just the valvoline, that's what i put in the 1st time
    or maybe its the trans-x
    dunno

Hmm, I see that in the "FSM" it states 80w-90 0r straight 90 for the rear on an '06. Oh well, I don't think the 75 is hurting it anyways.

That's strange, so are you saying we have different manuals ? Just to make things clear here is mine :

And page 398 shows what type of oil to use in the front and rear diff :

there is an appriciable difference Between 75 and 80 it's half the ISO viscocity. The ISO viscocity is what really dictates how thin the oil is. Too thin = less of a film to keep metal from metal contact. When that film of oil breakes then there is metal to metal contact = not good. Once the oil comes up to temp then The 90 kicks in and both are the same.

I would go with 80-90 and not 75-90 unless someone has info that states otherwise

Yes, in fact we are looking at two different manuals: The one you posted is an "Owners manual." The one I've been looking at is a "Factory Service Manual" found here--http://www.ncttora.com/fsm/05+/data/ileaf/06toyrm/06toypdf/06rmsrc/rm2006ta/002033.pdf

Either way, they both clearly state for the rear the recommended oil is "SAE 80W-90." My concern is that if I switch to an 80W oil, I may gain a little protection, but probably suffer in gas mileage (IDK how much). Does anyone think that we get those groans in the rear because we've been using the 75W?

Fuck it, the noise is getting worse so I took it to the dealership. I had the tech ride with me and he heard and felt the noise too.

I'm curios to find this out too. I could have sworn my manual and others on TW said to use 75W-90 all the way around and that I should be good. I am going to be changing the front and rear here pretty soon since the weathers been getting nicer.

    So what was the outcome?

I had the same symptoms on my 06 just after the 30k service. Tech at another dealer noticed that the LSD additive was not on the invoice from the original servicing shop. Drained out a bit of oil and added the Toyota LSD and "whump, whump, whump" went away. Mine was especially noticeable when backing out to the right and pulling forward to the left from a parking space.

Not sure. It was not detailed on the stealership invoice.
