I'm gunna skip straight to the point. Save everyone's time. What would cause the manual transmission to refuse to seperate from the 5vz-fe its attached to. The donor engine separated just fine from its automatic trans. What would cause this to be different?

It's different because the manual transmission's input shaft goes into the pilot bearing in the back end of the crank shaft.
The engine and transmission need to be aligned as you pull them apart.

Is the lower cover off? I wrestled with a trans under my truck for almost 2hrs until I saw that the lower cover was still on and getting hooked on the flywheel. 3 bolts later it was off.

Yeah I got the lower cover off. I thought that was the problem also. But it's still not breaking free. It's close. But wont budge any further

Look at the lower part of the bell housing, it's kind of a bitch to see if the trans is under the truck so you may have to feel for it. There is a cover on there that's held on by like bolts. You either need some flex head gear wrenches and a bunch of patience to get to the 3 bolts, or go in from the front of the truck with like a mile of extensions.

Ehhh? Howzzat again Willis? The pilot bushing/bearing isn't splined, and if the trans is still attached to the engine, everything should be aligned unless something's seriously messed up.

Is there any chance you've got corrosion on the input spline and it's fighting letting go?

There are two guide pins that tend to stick

I made a special tool a 24" pipe welded to a chisel and tap between the engine and bell housing,.\\

Is the wire harness disconnected on the right top that held one Transmission in so bad till I ripped the Harness apart

I have done that, just be smart obviously and use some gentle pressure and not donkey Kong it. Try messing with the trans jack tilt while you are doing that as well.

Are you sure you got all the bolts off, including that one at the very top of the trans?

more than likely the dowel pins... if you can get any clearance between the 2, a series of steel putty knives/flat blade screw drivers tapped between the seperator plate and the trans will usually work. It might take time and some PB Blaster on the pins... put some pressure on it and walk away for 5 minutes, a little more and walk away.

I would take a deadblow to the bell housing sides with alternating hits. Don't go overboard but the alternating hits can help break it free and make it start to walk off.

I do the same to break third members free

I am not recommending this but - Mine was froze on there as well. I used a come-a-long to pull it slowly off. It was on a trans jack so it could move but holy hell. I thought I was gonna have to throw in the towel it was such a bitch to get off.

ANY prying you do shouldn't be near the flywheel or ring gear. Only pry between bellhousing and block. Want really stuck? Try a subaru clutch job- aluminium to aluminium and so corroded together you are often at the seam with a cold chisel and a 3 lb sledge.

I hope it is just the dowel pins and not the input shaft/pilot bearing.

It was the dowel pins. I jacked up the motor a tad and it slid apart
