I'd bet it something like one of the shafts being bent. Most places probably dont check runout.

I just rebuild one of these last weekend. I did not check runout, but I dont have a sound either.

I just installed a new Aisin clutch last weekend and it was even engraved to put it backwards. I followed the service manual direction as shown below.

The input gear to cluster gear surface is used in all positions except 4th. The mating surfaces become worn over time, you may even be able to see striation or wear marks if you look close. This will also be noisy in neutral with the clutch pedal released. These parts can be sourced at any manual transmission supply, price will vary. You will want to measure the 5th gear journal before ordering it will either be 28mm or 30mm.

I’m sorry i didn’t mean to come off doubtful. i will pull the transmission out this week and disassemble and see if there’s any noticeable signs of wear. thank you very much for your 2 cents. i’ll get back to you

my 2002 4x4 R150F "push button" transfer case truck also came with a loud whine and vibration at 3k rpms no matter the gear. Same deal as many others the whine only happens with the clutch released. The truck had a Marlin crawl home rebuilt trans installed by the previous owner when i bought it with 300k miles. 10k miles after purchasing it I ended up having a reputable transmission shop replace the complete clutch/ flywheel/ T-bearing with AISIN factory stuff. The loudest part of my whine went away which I assumed to be due to the New throwout bearing. Vibration never went away and after doing a JDM 3.4 swap last year 20k miles ago I noticed the vibration/ whine followed the new to me motor (Same flywheel/ clutch/ T-bearing were swapped over). About two months ago while working at a shop i took the opportunity to have the complete driveshafts rebuilt/ balanced by a driveline shop we worked with and replaced the carrier bearing with a factory Yota unit. 80-85% of my vibration went away but the whine had zero change. The Marlin R150F leaks a bunch but doesn't grind any gears yet so I'm not ready to pull it and swap it but I bet that the problem is inside it. she's at 395k miles now. Too bad we can't get factory built NEW R150Fs from Toyota...
