Not sure if these are standard for all trims but can anyone recommend some for the Sport? Or is it best to go with the OEM ones?

Only aesthetic mods so far Leer 180 cap & Clazzio covers on order.
Mud flaps are no longer standard equipment on a Taco - you get to pay extra for them.
OEM flaps are fine unless you do some serious off-road stuff, or you drive in deep snow (particularly in reverse).

Maybe a dumb question but these all are saying you need fender flares. I’m assuming my sport has them but they’re the same color as the body? Or do I have to replace those with the black flares I’m seeing online?

I put them on because I don’t want to be flinging water and rocks to the vehicle behind me.
