Make sure the iPhone isn't just "switching" back to the other input. I had this happen once with my BluLogic system. It would start playing my XM radio, then decide about 15 seconds later that it wanted to swap to the Bluetooth audio.

Since nothing was playing on it, all sound stopped. Thought radio died, but alas when I looked on my phone it chose a difference bluetooth device than my car to play music from.

I'm just saying look at the audio sources from the iPhone, it does goofy things at times. I'm aware it's not the exact same situation, just trying to work through the troubleshooting process with you.

Here's the newest software for the I-phone, http://www.apple.com/ios/. Install if you like or just keep your 4.0,if you install do it before this next step. Reset you HU and reset your I-phone then try again.
