Usually a low/poor quality idle after a battery disconnect is caused by a dirty throttle body.
The throttle blade and bore get buildup on them over time and the PCM compensates for it (up to a point) and stores the learned value (known as TB Idle Airflow Compensation on some vehicles) in Keep Alive Memory, when the battery is disconnected it resets the PCM's idle compensation among other things.
It will eventually relearn by itself but cleaning the throttle body and letting it start fresh is the best way.

Good to hear. Here's a tip for the K&N air filter. Be careful not to over oil it. The excess oil could end up on the MAF that may cause idle or performance issues. As mentioned by @Dm93, you may be due for a good cleaning of the throttle body and the MAF. - Each has its own cleaner...

MAF = Mass Air flow. There is already another thread on it, was just reading "what have you done to your 1st gen today" forum.

It's 4 or 5 pages from the last page, too lazy to look it up.
    Good stuff in there.
