I’m gonna take it to a reputable Indy shop and see if they can help me. I don’t have a proper driveway right now, and/or the tools and expertise to do it.

The 1st question is,"why was the skid plate removed at all to change the oil"?

Man, I figured even if they had no idea they’d just take a second and see the giant gaping hole to the drain plug…

Probably for the oil filter. At first glance, the large 19mm bolts are probably more impact wrench-friendly than the small allen screws holding the small door.

I know it's hard, but remain calm.
If you start roaring on the phone like we'd all want to, it just slows things down.
This undoubtedly is not the first complaint they will be handling.

They carry insurance for their screw ups.
But check your oil level and for leaks.. just in case.

Do you have some pics of the skid plate any time before they touched it?

1st story is always - it came in that way.

Put all the "before" and "after" pics in a document, along with a pic of your receipt.
Save it as a PDF file.

For the missing hardware, Toyota sells a hardware kit for the skid plate, bolts and spacers,

The filter access hole is just regular metric Allen bolts.

The whole skid plate is part #
    PTR60-35190

When you call and ask to speak with the Manager.
Ask for their store email address.
Email the document with the before and after pics.
    cc info@mrlube.com

Explain to the manager that when you came in on XX day, the skid plate was installed incorrectly and some hardware was lost,
and to look at the email you just sent.

When you sent some pics to an expert it would appear that the skid plate has been bent.

Listen to what they have to say. Write it down as they say it.

He'll obviously have them look for the missing hardware.

Now at this point you can suggest that your truck be taken to your closest dealer for them to inspect to make sure the skid plate is still safely attached,
and write a report on what it will take to put the plate back to how it's supposed to be.
    At their cost.
And they are to call the dealer you choose, before you go over there to inform them they are footing the bill for your visit.

They may want you to come back to the shop for them to put it back on properly, tell them you don't feel comfortable with them doing that.

Don't "loose it" or swear at them. Because if you do you give them an excuse to terminate the conversation.
    Which will cause delay.

It's a standard corporate franchised system that they follow.
So if you play the game, you will be all fixed up with minimum hassle.

Be glad you were not one of the people that drove away with no oil in the car or the oil filter blew off.....

Dealer will get your skid plate all happy on Mr. Lube's dime.

And you will have learned a lesson... Quick lube shops are questionable, and anything beyond a drain spin and fill is a real crap shoot with them.
Some shops have good guys that care, others have people stoned out of their minds that have no clue or training.

    Be Patient, Good Luck

After reviewing the pics again it appears they broke off an Allen key in one of the bolts, tried to pry the trap door open and then proceeded to take the entire skid plate off to do the oil change.
