I've experienced the same issue recently. I had my windshield replaced about a week ago and a couple days later found my passenger side floorboard carpet soaking wet. I immediately thought it was the windshield seal so went to get it checked. The windshield was sealed, but they were able to show me water leaking in by squirting some over the cowl area. The glass folks told me they would find replacement cowl clips and I could come back and they'd remove the cowl and blow out the channels to see if that helped. I went home and decided to just use some canned air to blow in the cowl holes and all up under the cowl, etc. I also cleaned out a pine tree's worth of needles and debris in the cowl drain areas near the bottom of the passenger door and left it.

After stressing about it and doing some research here (Thank you @TacosConQueso) I felt confident enough to try to figure it out.

I went ahead and removed the wipers, the cowl, and tried to replicate the leak. I poured water through the cowl area, and in all the places over the windshield and especially the place the shop squirted water to show me the leak originally... no leaking. Nothing. I couldnt get it to leak again. So Instead of sealing anything, I blew it all out again and put it all back together. I drove around running the defroster on high, still no water. I spent some time trying to dry out the carpet. The carpet dries easily, its that damn carpet padding underneath that just retains water like crazy. I pulled mine up a bit and stuck a hair dryer under it for about 15 min to try to get it to start drying out.

I'm expecting rain again today, and hoping blowing out some debris just cleared the channel for the water to go out where it should. After re-reading this entire thread... I'm feeling like I'll get a leak again at some point and will go ahead and seal everything if I have to take it all apart again. For now... we wait!
