I have a 2006 Tacoma 4.0 6 spd the transmission sounds like it has rocks in it. I have replaced the Flywheel, it has a new clutch kit with the UDR throw-out bearing upgrade I just did. It had the bad sound before I did all that and it still does now. It rattles, grinds like it has rocks getting en-between the gears, only in 1,2,3,4,6 when its engaged and 5 gear is fine when it's in neutral or the clutch is pressed in It's fine. Just when it's in gear moving need help please.

Drain the oil, look for debris. This will give alot of information.

Yes drain the oil through a fine strainer. Look for shavings and metal particles. See how much gear oil comes out. Maybe it's nearly dry.

That will be my next step. I know if there's any metal in it like Sharpish said "New tranny time!"

Remove the fill plug before you drain the oil. This is to ensure that you can replace the oil removed.

It's quiet in 5th because 5th is direct - your transmission is essentially a shaft, and no load is put on any gears or bearings (other than to hold the shaft up) when in 5th.

This right here. 5th gear isn't really a gear, which means the load on the bearings in your main shaft is greatly reduced and the load on the bearings in your counter shaft is nearly eliminated. Chances are very good that one or more of those bearings is fucking toast, which tends to take gears seals, and your soul with it. I think my best suggestion would be to look for transmissions from a u pullit yard, or something like that. If you take it to a tranny shop they might just find that you need a new tranny anyway because of damage done by the bad bearings.

Curious if you did the proper break in with your URD stuff? Flywheel and Clutch required about 400-500 miles or slow going and proper break in. I just got done with my break in and mine chatters like crazy still, that might be what you're hearing. It sounds like pebbled in the trans. Reading up on it, it lasts for a couple thousand miles before the faces are truly matched up and broken in.

But unfortunately it does sound like it could be bad bearings. Weird for it to happen so early. Correct me if I'm wrong but that should covered under the powertrain warranty?
