Had a bad U-joint and decided to replace all U-joints and the support bearing while I had the drive shaft out. After re-installing the drive shaft, all vibration and squeaks have disappeared. But now I have a popping or clicking under hard accelerating that was not there before. Has anyone had this problem? Did I not re-align the drive shaft correct? Any help would be appreciated.

Put jack stands under the rear axle giving the tires a couple inches of clearance. Have someone you trust put it in gear and carefully slide under it and see if you can tell where the sound is coming from exactly. I had a weird click one time and it turned out the emergency brake cable had a stick jammed in it that rubbed on the driveshaft. It could be that you didn't properly seat the C clip and it popped out, allowing the U joint to wallow around, could be the rear diff, could be that center carrier bearing, who knows till you take a look at it.

IF it's only under hard acceleration - could it be pinging?? Try changing gas stations and use a higher grade to se if it disappears.

Did you torque the flange bolts properly?

And are you 100% certain that this wasn't happening before the u-joint replacement? I'm thinking loose u-bolts, rear spring problem...

Found the problem. Had 2 crushed needle bearings in the middle u-joint. Causing the u-joint not to work freely and causing the popping noise i was hearing.
