I just had this repair done and the flares come from Toyota unpainted. Took three different flares before the body shop was please with the fit.

if your going to fix every scratch every time you go off road then your going to go broke or you wont go offroad. Fix it just before you sell the truck. as for replacing the flair before you paint it thats nuts too. your just upping the cost of repair. if its a scratch patch it if its a crack replace it. either one needs a repaint and will be highly unlikely to get a perfect match.

Oh that's not the fender, it's the fender flare. Have body shop paint it, or to stay on cheap go for the off-road look and paint or plastidip em black.

You’d be amazed what you can do yourself with a few simple supplies and a matching paint pen. I used these techniques to fix a deep scratch near the bedside decal much like yours when I was putting a heavy tool box on top of my diamondback and it slipped. Scratched clear down to the body. It’s not as perfect as a full repaint but I really have to look hard to see it now, and I’m pretty damn OCD about my truck

I bought the paint pen through the dealer for 12 bucks but it was like a week wait.

I don’t stress about scratches anymore. A Deep scratch that is past the clearcoat is a little more work but if it’s a light scratch it’s a piece a cake no paint pen required. 3000 and 5000 grit sandpaper a little polish and wax it’s like it was never there

Touch up paint, a cheap electric polisher from harbor freight, and some polishing compound. $50, hour or so of work and done. Fender flares are going to get scratched up. Learning to do the fix yourself will be a lot cheaper. This is why I'm glad mine didn't come matched, just plain black.
