So, mine does this too — and its not the tonneau cover — the water is getting kicked up from the tires, and going up and around the (for some reason unsealed) bedside.
For me only on the left side because they removed the lefthand bedside cubby for 2019, which would have prevented most water from getting up there. I’d bet mudflaps would help too. Odd oversight from Toyota

If you give up trying to make it completely water-tight you can try something like this:

Mine is the same. Only leaks at these spots. Stopped by the dealer to see if there was a fix or would Toyota would do anything and supposedly not. So next good cleaning day I’m going to clean out the area between the composite bed and quarter panel and spray it full of flex seal to see if that will fix it.

i bought a cheap gator cover and threw it on quick just assuming it would do a good job of keeping the water out, and so far no issues at all. this has been a harsh winter and a rainy spring and its held up great

I am having the same issue as you. I'm going to look into sealing the wheel wells better so water can't get in there at all.

I’d look into mudflaps, or simulating the bedside cubby with something to block it. Because on my offroad model at least, its actually getting kicked up from the tire thats exposed beneath the wheelwell liner, straight into the bed cavity between fender and bed, and then up and over the bed wall

This is the exact problem I'm dealing with right now. Tons of mud in the bed, even from just driving over slightly wet roads. I'm worried about road salt anytime I'm up north now. Did not have this problem with my 2009.

Pulled this thread up with a search. Mine does the same thing it kicks up dirty water from the tires! Did you ever find a way to seal this. Any solution?

I haven’t bothered, but i imagine a good clean-up and a bead of silicone will do. Eh i’d worry about muck building up in the bedside afrerwards but i don’t think i’m keeping this truck long enough for it to matter

I see a retangular slot in the corners of my bed, assuming its so water will drain out, but i guess it can come in to. Thought about applying some flex seal paste like in the commercial to stop water leaks.

Haven't done anything about it yet. Its been dry back there even during a couple good rain showers like during a short drive today. Imo, this hasn't been a issue for me with the bed getting wet. I've only given some thought of sealing those cutouts over.
