Rockymount bike mounts that work with Tonneau cover

I want to order the 2nd gen front head rail & 2 rockymount bike mounts. I want to make sure adding a tonneau cover in future will not become a Issue. I was thinking of a roll-up version.

I use those in combination with an Access Limited Roll-up Tonneau cover. It (cover) does have the high sidewalls on the cover, not sure if that's a factor, seems like it would clear any roll-up based on the rail position.
